I popped my original laptop open that had my full library before I started using apple music. I'm going to go out on a limb and assume that every greyed out song is one you've added from Apple Music. When you logged back in to AM on your iPhone you probably forgot to enable iCloud Music Library which may be preventing your AM added songs from displaying. On my Mac, all the songs are there, but greyed out. The songs are all still available on Spotify (ok, maybe not all of them, but I'm not going to manually check 3000 songs.
